He began his coaching career in Lazio’s youth academy as a fitness coach and, in 2011, moved to Spain to join Levante’s academy system. There, he worked with various age groups, contributing to the development of young talents and winning several titles at academy level.

On December 1, 2021, he was appointed interim head coach of Levante’s first team in La Liga following the departure of Javier Pereira. He made his debut on the bench just one day later, leading Levante to an emphatic 8–0 away victory over Huracán Melilla in the Copa del Rey.

His La Liga managerial debut came on December 5, 2021, in a goalless draw against Osasuna.

On June 8, 2023, after nearly a year away from coaching, Lisci was appointed head coach of CD Mirandés in Spain’s Segunda División. In his first season, he successfully guided the club to safety, while in his second campaign he led Mirandés all the way to the promotion play-off finals.

On June 23, 2025, he departed Mirandés. Just hours later, he was announced as the new head coach of Osasuna in La Liga, signing a two-year contract with the club.
